I’m using PAGA to investigate the connectivity (and relation) between my cell types and subtypes of interest. However, for some subtypes, PAGA connectivity is at maximum, so it’s hard to assess the strength of connections between those clusters. Has anyone run into the same problem: can you compute unscaled PAGA connectivity, or what other metrics would you use in such a case?
